structalign Command Help

Command: $SCHRODINGER/utilities/structalign

usage: structalign [<options>] <structure file(s)>

Note: Structure files can be in either Maestro or PDB format, with Maestro files
containing one or more entries.  The first structure given on the command line
provides the frame of reference to which all other structures are aligned.

Top-level utility for running ska with default parameters.

  filelist

options:
  -v, -version          Show the program's version and exit.
  -h, -help             Show this help message and exit.
  -force                force alignment even if structures are not
                        sufficiently similar
  -noauto               use entry titles (disable automatic re-titling)
  -matrix               output rotation matrices instead of structures
  -d, -debug            turn on verbose output
  -asl ASL              ASL for the reference substructure to align
  -asl_mobile ASL_MOBILE
                        ASL for the mobile substructures to align
