Creating Entries from the Workspace

Entries for new structures can be created from the atoms in the Workspace in several ways.

To create an entry from the Workspace atoms, you can:

  • Press Ctrl+Shift+N (⇧⌘N)
  • Choose Workspace → Create Project Entry

The Create Project Entry dialog box opens, in which you can provide a title for the entry, and choose the atoms to copy to the new entry:

  • All atoms—copy all atoms from all entries included in the Workspace to the new entry.
  • Selected atoms—copy the selected atoms to the new entry.
  • Displayed atoms—copy the atoms that are visible in the Workspace to the new entry. This means, for example, that if the hydrogen atoms or the nonpolar hydrogen atoms are not displayed, they are not copied to the new entry.

For each of these choices, the atoms can come from multiple included entries, and are copied to a single entry.

The 3D Builder has several buttons for creating new entries. The new entries are included in the Workspace, and a banner is displayed that allows you to set the title of the new entry, and confirm the change by clicking the check icon.

Create new blank entry: Creates a new, empty entry. This is not quite the same as clearing the Workspace (Workspace → Clear Workspace), which does not create a new entry until you start building.
Duplicate entries in Workspace: Duplicates all entries currently in the Workspace. See Duplicating Entries for more information.
Copy selected atoms to new entry: Creates a new entry by copying the atoms that are selected in the Workspace to a new entry. The existing entries are not changed.
Extract selected atoms to new entry: Creates a new entry by cutting the selected atoms out of the entries in the Workspace, and pasting them into a new entry. The existing entries are changed, by the removal of the selected atoms. This is a useful way of splitting a complex by moving the ligand to a different entry, for example.
