Compare Sequences Panel
Compare sequences or parts of sequences from the current tab of the Multiple Sequence Viewer/Editor Panel by identity, similarity, or conservation, as a heat map.
To open this panel, choose Other Tasks → Compare Sequences in the Multiple Sequence Viewer/Editor Panel.

Compare sequences using percentage identity, similarity or conservation. The grid is updated when you change the choice.
Similar residues are defined by a positive BLOSUM62 pairwise score. Conservation is defined by side-chain chemistry:

Make the comparison for the columns that are selected in the Multiple Sequence Viewer/Editor Panel. The grid is updated when you change the choice.

The sequence comparison is shown as color-coded blocks, for which the legend is given below the grid. The rows and columns are labeled with the sequence title and chain. The grid updates if you change options in the panel or if you display a different tab in the Multiple Sequence Viewer/Editor Panel. You can select rows to copy to a new tab.

Save the grid as an image, or the content as a CSV file. When you choose one of the two options (Image or CSV), a file selector opens so you can choose a location and name the file.

Copy the sequences that are selected in the grid to a new tab. The new tab is displayed in the Multiple Sequence Viewer/Editor Panel, and the grid is updated to show the comparison for the new tab.
